It depends on the client and the technology. I will assume PGP/GPG.

Most good email clients will do PGP either internally or by automatically 
running filters for you.

Since you use SquirrelMail you may want to look at 
http://www.squirrelmail.org/plugin_view.php?id=153
(I have never used that plugin with SquirrelMail.)

I manually use gpg command line tool.

I need to configure my email user agent to do it for me.
